I guess the root of the problem is how do I create a nice organic city? How best to make use of the light, medium, dense zones? Whats a natural placement of farms, trains?

Mine are just badly placed squares of yellow, blue and green that makes no sense. Farmlands connected to small downtowns of brownstones and small business, with large highways exchanges running down the landscape to the metropolis in the distance, with a realistic subway system running through that exchanges through their commerce systems, urban dwellings, slums and everything else that exists in a realistic city. Especially compared to cities I've seen from veteran players who have these beautifully defined cities. Its easy to throw down some crap, let the game run, recoup money, throw down more crap and repeat process but the city just looks so ugly. Ugly blocky cities, with no rhyme or reason to the layout.
